Two ways depending on whether you are dealing with Gnome1 or Gnome2 apps
(eg evolution)

For gnome1 apps open ~./gnome/Gnome and add an entryu like

http-show=galeon "%s"

For gnome2 go to preferences->advanced->file types and programs and
create a new service for your protocol
