ttmkfdir --help can give you the necessary help information and please 
use "-e" arugument with the correct encodings.dir file all the time, 
like "-e /usr/X11R6/lib/X11/fonts/encodings/encodings.dir".  I heard 
some truetype fonts from MS has problem, which font(s) are you using?
