If that is the case then what Willie said holds true User-agent: * Disallow: /subdomain Place a robots.txt in the domain.com public root directory. To Googles indexer http://subdomain.domain.com/page.php and http://www.domain.com/subdomain/page.php are totally different and therefore blocking /subdomain will not affect subdomain.domain.com. Sign up for Google Webmaster and add two sites subdomain.domain and www.domain that way you can delete improperly indexed pages.
