from the command line (would this affect the performance of the
site?). Would you suggest using ImageMagick to convert the images each
time a new one is uploaded? Or does anyone have a better solution for this?

Why not simply test the images to see if php opens them, if not divert to Imagemagick.
If your site is not particularly high volume, I'd suggest just using Imagemagick on all the images. You'll get better
quality and have more flexibility in handling them.
