I have no experience in such area, but have you tried Qemu? Try to
hook gdb into Qemu's gdb stub. It's kinda controlling normal program
via gdb though.

Or if that's not sufficient, I think you need to go with Bochs. I read
it at a glance, seems Bochs is the only tools that provide with
detailed per instruction debugging.
