Warning: Overriding SUBDIRS on the command line can cause inconsistencies

I'm porting my driver to various 2.6 kernels, and on Suse 9.1 Pro I get 
this warning message.  I don't get it with Suse Enterprise Linux 9.  I 
think I know what the message means, my question is why do I get it only 
with some kernel versions?
