Do you have runtime PM turned on for your EHCI host controllers?  I know
several kernel developers have scripts that turn that on automatically.
Do you have autosuspend turned on for your mouse and keyboard?  That
behavior sort of sounds like the devices are getting stuck in suspend.
Either that or an EHCI scheduling bug?

I've been running the usb-next branch on the xHCI host, and I haven't
noticed anything odd.  I'll try running it on my Intel box with a rate
matching EHCI host instead and see if I notice the same behavior.
