Just a brainstorm:
AFAIU your phy is responsible for the ID detection, so it should be able
to reconfigure itself.
WRT controllers, your phy could implement extcon interface to track
USB-Device/USB-Host cable states and your controller(s) could listen to
those events an react to them.
