Ok, I'll admit I'm stumped on this bug.

The failure happens as we set the device configuration, before any SCSI
commands, so it can't be usb-storage or the SCSI layer's fault.

We don't enable USB 3.0 Link PM until after the configuration is set, so
it shouldn't be related to that.  Dan might be able to come up with a
patchset to blanket disable Link PM on Intel hosts for you to test, just
to rule it out.

It's also possible the drive is expecting a different enumeration
sequence.  We changed the enumeration sequence under xHCI to match the
Windows enumeration sequence, but only for USB 1.1/2.0 devices, not USB
3.0 devices.  Perhaps this device needs the Windows enumeration
sequence, but only when the 1 TB drive is attached?

Both hypothesis seem far-fetched, but Dan might be able to help you
figure out what the issue is.
