Try some combination of mencoder -lavcopts aspect=3.0 -aspect 3.0 (or 3/1). It depends on your locale if the decimals are separated by . or ,. In the latter case you'll probably want to use 3/1 (or 16/9 or whatever) instead as , is used to separate some other things in mencoder/mplayer and it might get a bit confusing. If you want the actual resolution to be different (most players completely ignore the aspect ratio info in the file) then use -vf scale=x:y.
