Currently in Mixer4 there is a trim feature to remove time off the beginning and and of a track. All automation times stay relative to the untrimmed track as you'd expect. I've been wanting to add a feature to extract audio from within very large soundfiles. This should not be hard to do and if it would be helpful to you I could work on it very soon. The program started out without effects, but I quickly became excited about coding them and I am very happy with them. They are all 64 bit double precision. As mentioned the software is not open source, but is as bug free and professional as I can make it. Cheers.
