If you change your frames-per-period to something larger (like 512 or 1024)... does the problem persist?

i tried just now several others jackd parameters, but the problem still persists.

For the sake of posterity... this problem[1] was traced to a bug in Jack 2 that was corrected in SVN 4023.[2] The fix was confirmed by Dragan.
