Well, look at u-he.  All their synths (on Linux) use a plain and simple
file browser.  The idea is that the filesystem provides the
organization. Eg, for a patch set:

Hollow Padsheaven 3
  Bells & Ambients
  Soft & Warm
  Plucked
  Sweeps
  Leads & Dark
  Rythmic

And these are found as-is in the filesystem.  So on so forth. 

Simplicity, IMHO.  But the synth must not embed sounds into its
binaries.
