Did you run quotacheck in single user mode?

I know this, and it is for this reason that I'm surprised, since the users cannot access the whole disk, but only homes mounted via NFS. I've already tried to find files by owner along the whole disk, but I'm unable to find a total amount that exceeds the quota.
I cannot explain it to myself.
