FTP *data* stream? Well, theoretically the RELATED match in iptables should be able to recognize FTP data streams related to a control connection. Given that it ought to be trivial to set fwmarks (with the mangle target in iptables, IIRC) and dole out packets to different CBQ classes based on their fwmarks...
