Our primary mailserver is running.

It is a Virtualized System. 
OS: Fedora Core 6 Base
with Postfix, cyrus, mySQL, and other

I am on the second. System and sending a email from root to xyz@xxxxxxxxxxxx

This email will be deliverd to the secondary System and not ( as prefferd) to the main system.

I've read something about the main.cf (on secondary) to change "local transport"entry from cyrus to anything other, but i am confused about this.

A backupsysteme can be just a program archiving emails on tape every night :-)
I guess you are speaking about a MX backup, but do you have any email
synchronization between both system ? What do you expect from it ?

The Backup is a server eqaul to the primarysystem , with SQL-Replication and Mailbox.db transfer from MAIL1 to MAIL2 via LVM Snapshot and SCP.
This Backup(mail2) will be reconfigured from Slave to master by admins if mail1 is down.

You dont give to much info about how this append ? Was your main mail
system running ?
Who sent this email, and from which server and what did you expect.
