I have a cyrus mail server with some users and one big user.
It worked fine till i had to reboot the sever.
Now all mailboxes are still ok only the big one shows only unread mails

Sound like - for whatever reason - that user's seen file is broken. You'll probably have to remove it. A new one will be generated. The seen files are in /var/lib/imap/seen/... or wherever you have configdirectory.
