From the interlock code in reconstruct and the rest of Cyrus, it's intended that the two can be run at the same time. Reconstruct can, for instance, rewrite the cyrus.* meta files. The calls that imapd uses to access the cyrus.* meta files checks to be sure that the "current" version of such files are the ones that are open.

That said, you may run into more or less innocuous problems, typically related to IMAP clients becoming confused when portions of the underlying mailbox change unexpected.
