Though I thought that I installed all packages included gtk3... pkg-config isn't part of gtk+, it's a utility designed to make it easy to supply all the various includes, libraries, and switches needed for compilation. It's been a couple of decades since I used cygwin, but I think you need to install the pkgconfig package separately.
