Hi,
    This has nothing to do with where are you running the gnugk. You can run it on WIN/Linux wherever you want. Your network should be configured to get your purpose solved.
 
If you are planning to run the gk in routed mode then your EPs should be able to ping each other. and they should be able to ping the gnugk.
 
If your gk is in proxy mode then the EP to GK connectivity is enough.
 
In any case your GK should have the IPs from both the network, or a gateway in b/w who understands both the Networks....
