It looks at the .desktop files. Using alacarte you can have additional
.desktop files, they're installed somewhere in ~/.local, ~/.config or
something related.

I don't think it uses the $PATH (GNOME shell wants a bit more
information).

Emacs should come with a .desktop file though. But I guess on your
installation, one user has a custom .desktop file for Emacs, and there
isn't a system wide one?
