If old config files are lying around such starnge > things happen. If you read the whole thread I'd removed config.cache, done a make clean, and then did the configure again, nothing helped. Something is broken. I'm not particularly bothered since everything builds and works in spite of the error but spitting out a message saying FATAL when that's no the case is slightly unintuitive.
