Your file conflicts have absolutely nothing to do with SELinux. The problem is that PackageKit appears not to supports Obsoletes: tags, so some old packages are not getting replaced. Please run: su -c "yum upgrade" in a Konsole and it will just work. Hopefully this bug in PackageKit (or maybe yum) will get fixed.
