I don't see this behavior on my x86_64 rawhide system.

[root@osprey ~]# grep gdm /var/log/yum.log
Nov 06 08:48:17 Updated: gdm.x86_64 1:2.17.1-1.fc7
Nov 09 08:43:31 Updated: gdm.x86_64 1:2.17.2-1.fc7
[root@osprey ~]# ls -l /etc/pam.d | grep rpmsave
[root@osprey ~]# ls -l /etc/pam.d/gdm
-rw-r--r-- 1 root root 351 Nov  8 11:44 /etc/pam.d/gdm
[root@osprey ~]# uname -r
2.6.19-rc5-g082f2f84
[root@osprey ~]# cat /etc/fedora-release 
Fedora Core release 6 (Rawhide)
