You can configure custom DNS servers per-network in NetworkManager settings. This will actually work as expected now, unlike in F32. There's no single file to configure this, since it's a per-connection setting and NetworkManager stores configuration in separate files for each connection.

If you don't want split DNS, just don't check "use this connection only for resources on its network" when creating the VPN. (By default, VPNs still get all traffic, so split DNS is actually only used if you check that box, or configure custom DNS servers.)
