Second: Switch, but still yell at the user if not set:

Warning: Repo <name> has not explicitly set the skip_if_unavailable option.
Treating as skip_if_unavailable=true, but this default was recently changed <when, where>. Set skip_if_unavailable=true or skip_if_unavailable=false in the repo file <path> explicitly to suppress this warning.

After wide adoption, remove the warning.
