Obvious here: he was arguing to remove Makefile and configure. This aside, I always understood that the sense of including both configure.in and configure was a reasonable and practical compromise, that allows an average user to compile the package, while also enabling a sophisticated developer who has autotools installed to rebuild the entire package.
