I think you're being ironic, but just in case I am being Cpt. Obvious 
here: he was arguing to remove Makefile and configure.

This aside, I always understood that the sense of including both 
configure.in and configure was a reasonable and practical compromise, 
that allows an average user to compile the package, while also enabling 
a sophisticated developer who has autotools installed to rebuild the 
entire package. Hence, things like 'make superclean' etc.
