I think you may have missed the part of his email where he said "I won't
be fixing cases where the duplicate directory ownership is
acceptable, like much of the perl structure, so you don't have to worry
about that."

I think he's just talking about clearing up unnecessary duplication
(like with his php-pear example) that confuses the yum dependency checker.
