Don't forget any possible user database files. MySQL etc. keep user files elsewhere. Also consider what your users may have installed in their home directories. Will an upgrade to 4.1 MySQL break things designed for older versions? I was able to restore a backup of user databases, but the "mysql" database format has changed and a restore doesn't work.
