That's a loaded question. As always, the answer is simple: it depends...

More seriously, depending on how the programs were compiled against the 
libraries, kernel dependency, CPU type, etc. you might find that some 
programs won't run on one distribution but they will in another. I would 
say that commercial software tends to depend on distributions more likely 
than open source software. For example, Oracle database requires RedHat 
with certain kernel etc. Same for other programs. Some of that can be 
attributed to the fact that Linux is not static environment and people 
come up with improvements that require major changes in some cases. We go 
through those cycles every few years.

Sometimes the initial problem with running certain program is a lack of 
dependent libraries and such. To fix that all you need is to install the 
dependencies and things start to work.

In general I find that programs run much better between different 
distributions of aproximately the same age than in windows world.

Of course shell scripts, generic perl programs, run in any distribution.
