I've read that the reboot method/commands sent to the hardware were being changed to closely mimic what windows does [1], this was meant to workaround broken bios which don't comply to a standard and are only made and tested to work with windows. Maybe somehow that is causing the problem for you, I don't know if there is any way to use the "old" method but I guess that even if there is this is worth a bug report in the kernel bugtracker.
