ITA software utilizes a very different model than the standard GDS' for finding fares and routings. Much like Google's search technology, ITA basically runs through all the permutations and combinations of all the possible physical connections that can be made. As a result, it can catch and will display a sweet fare between say SEA and OMA by pairing a promo fare SEA<->BOI and BOI<->OMA. Most standard GDS' will look for fares SEA<->OMA and price on that basis. Though a good travel agent can come close to the suggestions made by ITA.
