Good news, after apllying this patch [1] to current GTK+ (
Use AC_RUN_IFELSE), autoupdate works without any problem.

I attached the input.m4 file before apply the patch.

What I'm using:
- autoconf 2.66
- automake 1.11.1
- libtool 2.2.10
