That is weird.
yum works just fine for me on CentOS 5.2 w/ MySQL

Who's MySQL are you running? Did your php updates possibly replace the 
stock MySQL or alter /etc/my.cnf ?

I really don't have a clue what the issue might be, just noting that on 
both i386 and x86_64 - stock yum works for me with stock MySQL running.
