These messages are commonly interpreted backwards. It is saying that there are upgrades to the packages for lib-org-apache-regexp, libgjc, jakarta-regexp... those packages are going away and being replaced by upgrades or obsoletes. The packages on the right do not have upgrades. yum cannot continue with the upgrade because the packages on the right would be broken if the packages on the left were upgraded. It is NOT saying that it can't find the packages on the left on your system (obviously, since you already know they are installed). It is saying it can't find them in the upgrade transaction, or rather, won't find them after the upgrade. In this particular case, and you'd need to check with the fedora list to make sure, I think you need to add a jpackage.org repo.
