May be you refer to email accounts as "folders"? I have one old (unused) account that has no filters
and my (only) active account that has all the filters.

     No, the window down the left side of my display has a "folder" entry for each of my email addresses, containing the Inbox etc, and and entry named "Local Folders" which is automatically created by Thunderbird.
     Under that entry I have lots of folders that I have created where I move emails from specific sources to, either manually or via filters (in addition to the folders I have created there are folders called Drafts, Junk, Deleted and Outbox, that are automatically created by my Thunderbird, being version 134.0a). One of these folders is the folder I have a filter moving emails to that have come from this mailing list.
     In my filters, I have them configured to undertake what ever is being asked before the junk classification, but in the past I haven't seen the junk classification taking place after the emails have been moved, and with the email address I'm using now (instead of my ISP's email address which I've abandoned because of what they have done) which is a Google mail address, the junk and spam classifications seem to be being done by Google, although I haven't seen anything yet that Google has classified a junk, and with that email address I am no longer seeing a lot of emails that Thunderbird considers to be potential spam. Could the issue you are seeing with "Junk" mail be that your filters are also set the perform their actions before the Junk classification?

However I remember seeing an option to "perform filter actions before the Junk classification" but cannot find it now to check the setting.
All my filters are of the whitelist type, and any messages that have no match will either stay in Inbox (which should be empty)
or be moved to Junk (by adaptive junk filtering) where I can examine it and then quickly hide it (mark as read).

Basically there is one conflict. email from a list is categorized by List-ID, and there is often some spam there, which I let the auto deal with.
Most lists do a reasonable job of blocking junk.

Personal email is categorized by From/To/CC/BCC (rarely by subject) and what is left is mostly spam.

BTW, I have a script running on my ISP (.procmailrc) which kills what I consider spam. It used to catch many emails but these days very few
are seen. I think that much spam is blocked earlier in the email system before it reaches my account.
Looking at the report from this script, from the last 3 weeks I see the messages count:
	3888 all
	3834 delivered
	  47 /dev/null
	   7 maybe folder

     Having said this though, I have just checked the "Junk" Folder under "Local Folders" and it has emails in it that I didn't know were there, so maybe I'm getting the same issue you are reporting, but I'm not seeing the action take place.
