I have seen *LOTS* of error messages as my httpd.conf skills are rudimentary, but I've been able to work through them. I can't say how well it would work with a cpanel-managed environment, as cpanel has its own way of doing things. But the letsencrypt.org web site has some pretty good support resources available on it to help out, and a quick search turned up some topics on cpanel.
