You probably will have to modify /etc/cups/cups-pdf.conf and uncomment and change the #GSCall line. It may work to change -dAutoRotatePages=/PageByPage to -dAutoRotatePages=/None and add -c "<</Orientation 3>> setpagedevice". When making changes make sure the GSCall line has no line breaks.
