I don't use MATE, but do still use GDM, so hopefully this is still useful. When I set a custom user icon in the Gnome user properties, the icon is converted to a 96x96 PNG file. The file is stored in /var/lib/AccountsService/icons/$user and is referenced via the Icon line in the corresponding users entry within the AccountsService directory.
