Yes, some applications have a lengthy setup process and run for days, so are not appropriate for a system that is rebooted frequently. At my work, a window on one day a week is "reserved" for updates and possible reboots, so users can schedule work to avoid this period.
And some of us are using distributed computing, such as BOINC and don't like interrupting the work.
