The two headers are side-by-side; somehow, I doubt that one would have greater deliverable power than the other. I don't think a card reader has great power requirements, as well. It's not like a USB hard drive which I've had lots of issues with over the years (and I've actually never used it to read a card). My guess is that the motherboard USB port just failed.
