This sounds like the metadata was changed during your syncing, or your
syncing did not catch some new files. ATrpms has atomic changes,
e.g. both data and metadata changes are swapped in
instantaneously. But if you started syncing shortly before the update
and finished afterwards you will have a mixed copy.

The same will happen with http and ftp transfers if you have some
"transparent" proxy between you and the the source that will give you
old content. rsync is therefore safer.
