I have a strange problem with Apper on an F18 system which was installed from scratch. I never get a notification on the systray that updates are available. When I click on the small triangle next to the digital clock a list of 6 items are shown.... Desktop Search File Indexing Device Notifier KDE Wallet Manager Manage Print Jobs Notifications Software Updater Except for "Software Updater" each one of these has an icon next to them. If I Software Updater and choose "Check for new updates" a gear appears on the systray. If I hover over the gear it says: "Your System is up to date". However if I run "apper" from the command line and then click on "Updates" it will check for new updates and it will find them. In this instance, one update for nfs-utils is available. The F18 install was done without touching /home. However, even a newly created user seems to have the same problem.
