Hi,
I am running F18, and I got tired of getting the same warning all
over again:

Fontconfig warning: "/etc/fonts/conf.d/50-user.conf", line 9: reading
configurations from ~/.fonts.conf is deprecated.

Reading the fonts-conf man page I found that the right place to put it is:

$XDG_CONFIG_HOME/fontconfig/

yet I do not have any XDG_CONFIG_HOME environment variable defined.

If $XDG_CONFIG_HOME is not defined, it defaults to ~/.config

See http://standards.freedesktop.org/basedir-spec/basedir-spec-0.6.html

So, for the issue at hand,
mkdir ~/.config/fontconfig
mv ~/.fonts.conf ~/.config/fontconfig/fonts.conf

should fix your issue.
