That is strange since for me the installation of new kernels always activated the new ones (including the needed boot loader updates) which did not work and I had manually to go back to 3.4 one.

Have you checked the log files if the installation of the kernels (especially the post install scripts) worked fine?

Also, is my understanding correct that you have flashed the internal storage (NAND) of the cubietruck and you are not using an SD card?
