You should be able to rebuild the rpmdb RPM before you run genhdlist, and you need to rebuild the comps rpm after you run genhdlist. Once you rebuild the comps RPM, don't put it in the RedHat/RPMS directory; put it in the RedHat/base, and rename it comps.rpm.
