The problem had of course been a classical problem of PEBKAC... Thanks anyway as I noticed it when preparing the informations for my answer. I have an (unused) onboard soundcard and the above mentioned Audigy LS, and my configuration relied on the driver module's load order. This was surprisingly stable, but depending on certain conditions the drivers loaded in different order, macing the Audigy from card index 1 to 0 after which the sound configuration stopped working, of course. I now explicitely configured the card indices in my modprobe configuration files and hope for the best. The mixer settings in Kernel 2.6.17 and 2.6.18 are still very different, but that's probably becuse of the now supported analog input channel and such...
