While they have the same name, those files are different. The one in src/glx/x11 is used in the client-side libGL library, and the one in programs/Xserver/GL/glx is used in the server-side libglx.a module. I believe that the names were set went SGI originally donated the code some years ago, and has caused confusion ever since. :(
