Hmm, I'd suggest changing to this setting in the Screen section (from
24)

       DefaultColorDepth 16

if that's not faster, send the log file again.

It also appears that the drivers aren't exactly the same, as I see
slight differences in the startup sequence.  The version stamps don't
indicate the difference though.  The last two lines in the snippet below
are only in the slow setup...  Maybe that's a factor of the depth, but I
don't know.

Also, the slow version is running dri/drm.  That may be interacting with
DGA.  Do you want to be able to run 3D accel using dri/drm?
