The Problem is maybe, that XFree86 4.2.X does not use the XFree86Config file but the XFree86Config-4 File. Maybe you stuck here, cause this stole me several hours. I configured my system correctly but he tool always worte an XFree86.new File, so i copied it to /etc/X11/ with the name XFree86 but the X-Server never used this file. Maybe helps.
